I have Vertex AI with an unestructure data knowledge (pdfs) and when I ask questions, it answer random things (likee if he looks them up).
But then, when I look the reference (in the white box under the answer), its the correct answer base on the PDFs.
(This example was taken from Dialogflow messenger: try it now)

I would suggest seeing the full logs in te simulator to see if the data store was hit or no!

Have you tried using HTML pages in knowledgebase instead of PDFs?
