I am in a couple apps all day everyday making changes. Sometimes when I perform an action that takes several minutes to complete, I might step away for a while. When I come back, and perform some additional change and save them, I get the "newer version exists message".
I've just recently realized that an "editor consistency check" is being performed and it generates a new version of the app which then doesn't allow changes to be saved. This has come at some inopportune times.
Obviously, one solution is to save frequent and often - which I actually do - but when it comes to the longer processes, like table regeneration or one of the apps is quite large and has a very slow sync time, I step away. I suppose I should Sync again just to make sure the version is fresh but in an app that has a slow sync time, that means waiting again!
So, I am wondering, is there any other way to prevent these "Automatic consistency checks" from occurring so frequently?

No, it's an automatic check of some sort. But it results in a new version being created. I suspect it happens when there hasn't been activity for a period of time but haven't been able to confirm that yet.
I'm afraid you don't have control for this by yourself. How often this is happening?
Between the two apps, I experience the "newer version" message daily unless I have the forethought to tap sync browser refresh after I have left it idle for any period of time.
In my example above, you can see there 2 "checks" before Noon. A 3rd has happened since I posted about 3 hrs ago.
I'm not sure what they are about. Maybe they have to do with keeping a browser session open for long periods??
I'm sure the AppSheet development team wouldn't mind having their work randomly wiped out just because they haven't saved recently.

I believe I am experiencing this same bug intermittently for about a week now. I started to notice this since the past week or so while I have been busy working in the Editor making modifications to my app for about 1-2h per day. While making edits I will click the "Save" button and then get this error that my edits cannot be saved because "a newer version exists" and advising me to reload the editor. Reloading of course wipes out all my pending, unsaved edits 😭 I then have to try and remember all the changes I made and redo them from scratch. This is intensely frustrating and a terrible developer experience.
Saving more frequently is not a great workaround since for my (somewhat complex) app the save and preview sync on reload takes about 50 seconds. So during that time I cannot work in the editor.
Like @WillowMobileSys I am also seeing the System-initiated "Editor Refresh" / "Automated Consistency Check" entries in my app's version history that seem to be consistent with when this bug occurs, see below:
