I am using google doc as a template. In the template I use Justify formatting, but output pdf does not obey this formatting.
There are also other issues with formatting. Is there a way to fix it?

The PDF generation is a third party service AppSheet uses. While they take in the doc as a template, they do not support all of the formatting found in the various doc editing tools.
The best approach is to use tables within the template when you want to control alignment. With tables you can insert additional cells, columns and/or rows to help. You can apply table formatting such as widths and heights to gain finer control.
If great looking PDF's are essential to you, @SkrOYC has provided a series of posts using different tools to obtain much better PDF's.

Thank you for the links. I have ended up with writing apps scripts that generate google doc based on my template and the downloding it as pdf. Works perfect.
